They do hug! After John gets back to his own timeline, after his debrief. He grabs Rodney by his shirt and drags him along, just like he grabbed Rodney's tac vest in The Game - and tows him into a small, unused room. Rodney's confused and worried about John, patting at his arms like he wants to look John over for injuries but doesn't dare. And John looks at him, young and alive and untouched by the grief that comes with losing everything - and pulls him in. Puts his hand on the back of Rodney's neck and presses him close. The press of Rodney's body feels just right against John, soft where John's rangy, and he sighs with contentment into Rodney's neck. Rodney's arm comes up tentatively, and when John doesn't pull away, he holds him tight.

They stay that way for several minutes, just holding on.
